So I see a conflict coming. Her children are likely to not hear much about Jesus. Any of you experienced such conflict with family? How do I handle this gracefully?

Pray for her and the rest of her family. Remember that JESUS is in control and put your faith in Him. If you can get the kids involved in Vacation Bible school and church activities that they love and have them enjoy being at church. Sometimes the testimony of children have more effect then the prayers and testimony of a sister. They can be the people who bring your sister and brother in law back to a right relationship with God.
Just love them and show them how having God in your life makes you happy and how it brings you peace and comfort. Give encouragement and love and keep them in your prayers.
