so what happened to separation of church and state as I hear non-religious people constantly talk about, it's a one way street where they don't want religion to have any effect on politics but once the non-religious become the majority the state starts to dictate what happens in the church.

First consider this from a secular perspective

IF the bible wasn't true
then indeed we would be discriminating people by doing this.
....and the laws of our countries are against discrimination.... right?
So I do understand why the state does that.

That being said:
If people want to get married in Church, they should have to abide by the "rules" of the Church,
...if they disagree with the teachings of the church they would be better of getting married outside the church

From the article "The prime minister indicated in an interview with a church magazine that if a priest cannot bless a gay marriage, they should consider another vocation." I would say, "If a prime minister cannot accept the church's right to practice its doctrine, he needs a new vocation."

The Church of Sweden is known for its liberal position in theological issues, particularly the question of homosexuality. When Bishop Eva Brunne was consecrated as Bishop of Stockholm in 2009, she became the first openly lesbian bishop in the world.

Despite a significant yearly loss of members (larger than 1% annually), its membership of 6,116,480 people accounts for 61.2% of the Swedish population.

Until 2000 it held the position of state church.

The high membership numbers are because until 1996 all newborn children were made members, unless their parents had actively cancelled their membership.

Approximately 2% of the church's members regularly attend Sunday services.

According to a Gallup poll conducted in 2009, 17% of the Swedish population considered religion as an important part of their daily life.

Its obvious that this church is just a cultural organization not having any serious impact on people.
