Neo as an anagram being one could rather mean The One, as he is referred to in the movie. Makes more sense.
Neo also means new. Because it states in the movie he is not the first or only "One". Which suggests not all the previous saviors were successful, yet admitting they were also recognized as chosen. Implications of reincarnation? Not sure how that lines up with Christ.
As far as Reeves looking like Jesus, well that's rather subjective. I've never once thought that. And even after hearing it, still don't.

Trinity never struck me as super feminine. I felt she was a bit masculine.
Also without her kiss Neo would have failed. Again, how does this line up with Christ?

A character named after a pagan god is Neo's guide? Don't see that representing anything Christian.

The makers of this film, as stated above, freely admitted to taking from a variety of religions. And I believe Buddhism is what they believed in (hence the suggestion of a reincarnated savior). So finding Christian, or Christian like themes is to be expected. But if you go looking for other religious themes you'll also find those.
