Luke 1.35 informs the reader that The Holy Spirit is distinct from The Father via the simple fact that arthrous substantives are used in the Greek.

To answer your question on a scripture that prove Jesus is Son of God, we could just post the whole Bible. For a more direct answer though, John 14 I think is helpful. It's no sin to wonder such questions, seems even the Apostles had questions very similar. However, it is always important to try to take heed of the answer Jesus give.
