Like the term "sword" can have two different meaning in scripture, the term "waters" could also have two different meanings.
The inspiration I received from the Word was that the terms waters represent the "elements" that rose up to the surface during the formation of this terrestrial body where they were frozen by the expanse of space itself.
"... in the which the heavens shall pass away with a great noise, and the elements shall melt with fervent heat, the earth also..." 2 Peter 3:10
"...wherein the heavens being on fire shall be dissolved, and the elements shall melt with fervent heat?" 2 Peter 3:12
As I am sure you are aware all the chemical elements have three states, solid, liquid and gas which change based upon their temperature. While the outer surface cover in these elements would initially remain frozen, radiant heat from the sun would gradually begin to allow the heat to transfer below the surface allowing the elements to begin holding heat up and changing states.
For example, oxygen transitions from a solid state to a liquid state at -218.79 °C (-361.82 °F or 54.36 K). This specific temperature is known as the melting point (or freezing point) of oxygen. If you continue to heat the liquid oxygen, it will eventually reach its boiling point at -182.96 °C (-297.33 °F or 90.19 K), where it turns into the gas we breathe. While outer space is said to be -270.42 °C (-454.75 °F or 2.73 K) which is ironic since space is suppose to be nothing, so how can nothing have a temperature., but I digress.
It brings mind the question that LORD asked Elihu regarding the beginning of the earth, "When I made the cloud the garment thereof, and thick darkness a swaddlingband for it". Job 38:9
But then again, some say that the earth's atmosphere was formed by volcanoes..
