Calorie counting works for gaining weight too, so long as you also do the appropriate exercises alongside it. My fiancé is also a naturally thin guy, but he put on almost 15lbs because of weight training and calorie counting. He uses myfitnesspal with me. :p
I'm one of those people who are blessed (cursed?) with a high metabolism. I weight the same amount that I did at 13 and literally the only time I've gone up more than about a 5 pound fluctuation is when I had a desk job where I sat on my tail on average of 12 hours a day. It doesn't matter what (or how much) I eat, I'm stuck at 135.

I know of one guy who worked out all the time, but he ate junk food. Someone said, "If you didn't eat all that junk food you wouldn't have to work out so much." He replied, "I work out this much so I CAN eat junk food." Oh well, if that's what is important to him...
