Equally why did the apostles, afte 40 days of having the scriptures explained to them, ask if now was the time that Jesus would restore the Kingdom to Israel? And why did Jesus not refute their presupposition?

^ Jesus' words in v.39 seem to be addressed to [per v.37] "Jerusalem, Jerusalem, thou that killeth the prophets, and stoneth them which are sent unto thee..."

... so, not merely individuals (as in, 'individually, throughout church history', no), ... it seems to me...

I think all the prophets who were murdered died as a result of challenging Priestly Authority -whether they were killed in Jerusalem or not. And Jesus suffered the same fate. Jeremiah's ability to directly contradict the Temple Soothsayers meant that they tried to kill him several times - before he was finally murdered in Egypt.
